That output shaft is on with a lot of torque...it will make a loud pop when it lets loose. Having the right tool is very important. Matt Parkhouse has a good discussion of the removal of the output flange in the November 2014 Owners News. It's available on the main website in the archives for the ON. Matt's column is Keep 'Em Flying.

I still have not gotten to removal of input shaft and inspection of transmission. I did replace the transmission with intent of fixing the one in question.

I will crack the problem case and report back. I apologize for not confirming any theories at this time. One thing is for sure the issue was indeed transmission related, not clutch or rear drive.
