First year R1200GS with 6 spd trans?

Yes, the 6 speed transmission came out with the K1200, R1100S and R1200C* models. It was adopted by the R1150 models as they appeared. 2001 sounds right for the R1150GS.

The 6-speed in the R1200GS and other Hexheads is a totally different design.

* The R1200C and K1200LT only got 5 gears, but it was the same transmission design

Subtle improvements or vastly redesigned / superior design?

Fundamentally different shifting operation. Non-sliding helical gears with shift wheels instead of sliding straight-cut gears. Quieter. Both designs have been very reliable, though.
