Gearbox assembly issue help

I have 2000 R1100RS gearbox that I disassembled to change the seals in. I am having trouble getting the gears and shafts to move freely once installed into the case. Anyone else had this issue and know what to do? I did follow the instructions from the shop manual btw.

Just going to throw it out there….
Was both sides of the case on when you tried to move the shafts?
What were you trying to turn the shafts with? If it was your fingers, does the resistance feel a lot different than before disassembly?
I have never done one of these but have other gear mesh experience. I have found that it can be tricky to establish actual results until completely reassembled.

At what point are you checking how the gears move? If you have put the case back together and then the gears don't move, that suggests to me that there is some shimming that needs to be done. That's the case with Airhead transmission overhauls. If not enough space is allowed between shafts relative to the cover, then there will be binding. Just a thought.
 
No, I put the two shafts in and nothing else. The book said once you put the output and intermediate shaft back in, it should all move freely, which it does, just not all the way. I’ll put it all back together and see what happens.
