after getting wet starting issues 96 RT

My friend has a 96 R1100RT I sold him years ago, he washed out around generator and started the bike and it ran real rough. He then dried the plug wires started it a it ran rough for 2secs, he checked and had no spark. Left it outside for 2 days in the Hawaiian Sun hoping it would dry it out. Started it and it ran for a minute ,but real rough at idle, like on one cylinder then died, checked and again no spark. He squirted some ether in and it backfired and blew of air cleaner and sensor that was in air cleaner. Anybody have any ideas? Thanks Woody
 
The connector at the Motronic is right behind the alternator. If that big plug gets moisture in it everything will be wierd. Unplug, dry, and clean that connection.

HES connector is also in that area. If they cut the boot when replacing the HES, it could also be a problem.

The HES connector is zip tied to the right front side of the frame, under the tank on a 96RT.

The ECU connector sits on the side of the ECU which is mounted high on the center of the frame under the gas tank.

Check the coil connections while under there as well.
 
Along with the coil (etc.) connections, very closely inspect the high-voltage ignition cables themselves, especially where they are captured by the little spring clips that route them along the frame. The cables - and caps too - do themselves sometimes fail, and if a clip has eaten into the insulation, even if it "looks" ok, that will be a short when a few thousand volts is on the line.

Honda 08798-9001 Lithium Dielectric Grease

Judicious use of the Honda grease prevents moisture intrusion after you dry out wiring and connectors.
